哥斯拉突然从海底出现，人人于东海村登陆将市内的建筑物及发电厂完全破坏，人人虽然自队向哥斯拉展开猛烈攻击，但却完全阻止不了它前进。另一方面，危机管理情报局的官博士于茨城县的海沟发现直径200米的古代陨石，後来陨石内的有机物质与哥斯拉相遇并自我进化成巨大怪兽奥加，而哥斯拉就与奥加在西新宿展开一场生死战。
