照常进行修业之旅的小智（松本梨香 配音）、欧美小刚（上田祐司 配音）、欧美小霞（饭塚雅弓 配音）一行辗转来到水之都奥多马雷参加紧张刺激的水上竞赛。奥多马雷流传着一个精彩的传说，在很久很久以前，岛上的老夫妇捡到一对孤儿兄妹，当邪魔出现时，两兄妹化作威力强大的神奇宝贝拉帝欧斯和拉帝亚斯，他们击败邪魔，并赐予奥多马雷人民名为“心灵水滴”的宝石作为守护。时至今日，神圣的心灵之滴却引起一对盗贼姐妹（释由美子 配音）的垂涎。她们在追踪妹妹拉帝亚斯（折笠富美子 配音）时遭遇小智并受挫，贪欲将带给水都史无前例的灾难……本片为神奇宝贝系列第五部电影剧场版。
